「small-molecule」は英語に由来し、形容詞の「small」（古英語 'smæl'：小さい、細い）と名詞の「molecule」（ラテン語 'molecula'：'moles'（塊・質量）の指小形）を結合した語である。
「molecule」はラテン語 'molecula' を経てフランス語 'molécule' から英語に入った。'small molecule' の複合語は20世紀以降、特に化学や薬学分野で一般化し、ハイフン形は形容詞用法の表記として用いられるようになった。
当初はラテン語で「小さな塊」を意味していたが、次第に化学で「化合物の性質を保持する最小単位」を指すようになった。'small-molecule' は後に、特に医薬品の文脈で低分子量化合物を指す語として定着した。
